Farah, who had not lost a final in 2,176 days, having also won the 10,000m and 5,000m at the 2013 and 2015 World Championships, is due to retire from track events at the end of the month, after the Diamond League final in Zurich, to focus on the marathon.
In what was his last major track appearance before retirement later this month, the 34-year-old finished with a time of 13 minutes 33.22 seconds - almost one second behind gold-winner Muktar Edris of Ethiopia.
Farah, who is unbeaten in 5,000m global finals since winning the 2011 world crown, admitted to being exhausted but said he took his lead off a Kenyan catchphrase.
Farah normally takes charge on the final lap but this time, following a tactical affair, he found himself playing catch-up over the final 400m as Edris and his fellow Ethopian Yomif Kejelcha led the way.
Edris won in 13 minutes, 33.79 seconds, .43 seconds ahead of Farah in second.
